So if i start with 2 clones turn one male and use it to breed its clone sister would the result have phenotype differences or would they all be the same?

I would think they would all be the same. Unless you breed it to another strain. Then you would have a new strain/phenotype.

Another question I have a GDP fem that is branching 3 ways at every top on one of its limbs but not the others. If I were to take a clone cutting off that limb should all the subsequent clones show this trait? Or is the trait to just have an odd 3 legged limb every once in a while?

@Jared that is a genetically recessive trait so to keep it you could self pollinate it or use clones. 3 branches per node is recessive so if bred with other plants it would only come through if they both had and passed on the same set or sets of genes.
